In a direct confrontation? Doomsday can and has been beaten multiple times, usually by Superman, but it almost always requires some sort of trickery or previously untried power/gadget/gimmick. If they just start swinging at each other, Superman stands no chance, and at that point, Batman and the Joker are irrelevant. If you give each team at least twenty-four hours to prepare, Superman could probably work out some way of disposing of Doomsday without just pummeling him, and Batman deals with the Joker all the time, so the good guys win at that point.
